1864 – 1865: Organizer and Coordinator of Florida State Troops​
1865: Participated in the Battle of Natural Bridge, Florida​
1865: Surrendered in Tallahassee, Florida​

His battalion (1st Florida) joined the main Army in Mississippi shortly after the battle of Shiloh and was merged into the old 1st Florida .This is the unit he led at Perryville and then suceeced the wounded John C. Brown in brigade command Oct. 8, 1863.At Murfreesboro he was in charge of the consolidated 1st. and 3rd Florida It was with this brigade that he was wounded on January 2, 1863 during Breckinridge's assault at Stone's River

Just before being promoted to brigadier Col. Miller was in charge of conscription operations in Alabama as well as Florida.
