After serving at Harper's Ferry he was commissioned a Colonel in the Army in 1863. He acted as Inspector General of the South and West until ordered to New Orleans to supervise the construction of ironclads in New Orleans and Shreveport. Also probably in 1863 he commanded the blockade runner "Economist" and was sent to England by General Kirby Smith on a secret mission". While in Europe he was given command of the Confederate steamer Rappahannock by Commissioners Mason and Slidell. The Rappahannock was in Calais, France undergoing repairs.
