Each state has a historical society and that is where you will find many of the leading flag collections. See the following thread.

In New York the flags were kept at the State Capitol in Albany. A sizeable number of them are still there and they di a wonderful job displaying them. A number of them have been moved to the state military museum in Saratoga, a relatively new facility. I have not been there yet, so I can't comment on it.

According to the NY museum's web site:

The museum also owns the largest collection of state battle flags in the country and the largest collection of Civil War flags in the world. Of the over 1700 flags in the collection, more than 60% are from the Civil War. The flags date from the War of 1812 through the 1991 Gulf War. The museum maintains an exhibit of its flag collection in the state capitol building in Albany where the museum collection was originally housed.

White Oak Civil War Museum
985 White Oak Rd, Fredericksburg, VA 22405.
No reproduction pieces. A true walking, talking historian in D.P.
With an unbelievable inventory of relics that no other museum can come close to displaying.
Mostly from Union camps. But astonishing quantity.
I've attached a few images but these are just a glimpse

One museum that everyone overlooks is the Museum at West Point.most of the generals from both sides came from the point and they have great displays.my favorite was Robert E. Lee's dress uniform and his presentation sword.
The museum is great because it covers all American wars.it is a must see.if you go on a Saturday in the fall you might even catch a football game.

Over all the Museum at West Point is a wonderful place, but it covers so long of time frame that the civil War section is smaller than some other museums. The way west Point displays the items is very good. for a real treat one might get invited to go in to the arms vault at the museum when you can see extremely rare weapons.

The Confederate Memorial Hall in New Orleans.

I've been there and can testify that it's definitely worth a visit. It's not the most modern layout but there's lots of flags and uniforms.

Another one that's worth seeing is the Confederate Museum in Charleston, SC.

It's small but has a lot of interesting stuff, especially as relates to South Carolina. The woman who runs it is very nice - classic old-south lady - and a Lost Cause advocate to the bone.

That looks awesome. Definitely going on the list of places to visit.

At one time I would've recommended the museum in the visitor center at Gettysburg for Union uniforms, but although after finally visiting there during our September get-together I was overall satisfied with it, I still miss the display of uniforms I remember from the old museum in the now-demolished National Museum building.
