I almost posted George S. Crook as my answer, since he was sometimes referred to as the Mathew Brady of the Confederacy or of the South. But it seems he has no prominent works featuring Robert E. Lee or JEB Stuart.
So I'll go with Julian Vannerson (1827–after 1875) whose portraits of both men are well known.
