Much is made about the close friendship between Grant and Sherman. Theodore Lyman mentions the close relationship of Meade and Hancock. Certainly, during the conflict and for some time afterward, Lee and Longstreet were close.
Are there any others that are worthy of discussion?

I believe Lee and Joe Johnston also had a close relationship. They where at west point together and had contact through the antebellum years..

Generals Robert E. Lee and Joseph E. Johnston, Savannah, Georgia, 1870

On a tour through the South in April 1870, a few months before his death, Robert E. Lee visited Savannah, Georgia, where this photograph of him was taken with General Joseph E. Johnston. The two gray bearded generals, both sixty-three, had not seen each other since the war. Johnston was then living in Savannah, trying to earn a livelihood in the insurance business. During the past four and a half years, Lee had been serving as president of Washington College in Lexington, Virginia.

Hancock and Armistead were close friends before the war. Albert Sidney Johnston was good friends with both too. When the war broke out, they had a farewell dinner at Hancock's house. Next morning, Armistead and Johnston headed toward the Confederacy.

I'm glad you're here to sort us out, Schwally! There seems to be all sorts of controversy about who Heros von Borcke actually was - some say he was a Polish mercenary. But, whoever he was he could fight and he was somebody Stuart could literally look up to - 6 foot 4, and very stoutly built. And, he could show Stuart how stylin' was done! I don't know which of them liked fancy threads most.

For friendships during the war, I think the most poignant was between Lee and A P Hill, at the end of the war. Hill was known for his temper and pride but he was also a compassionate person who could keep a confidence. I think Lee was really in need of those two qualities at that time. Very dark days.
