There does not appear to be much mystery surrounding the cause of this explosion at City Point, after reading all of the information provided in the OP. Thought these were adequate descriptions of the incident, which included the report by Confederate saboteur, John Maxwell, of his actions. The full report of this operation by Confederate Secret Service agent, Maxwell, is found at: 'OR': Vol. 42, Pt. 1, @ pp. 954-56. (Apparently his report was not discovered until after the war).

Until now I had always thought the wharves and warehouses were on the side of City Point that fronted the Appomattox. I never put much thought into it but it makes so much more sense that they would be on the side fronting the James. I'm glad that map was posted!
 
I wrote John Maxwell into my novel Shattered Nation as a significant secondary character. He plays a major role towards the end of the story.
