Saturday was my volunteer day at the genealogy library and, while there, checked a "how-to" book on researching Civil War ancestors to see if I had missed a naval source. I had--and it is a good, extensive source. Sorry! 
Official Records of the Union and Confederate Navies in the War of the Rebellion (called "the ORN"). It has 31 volumes and is on the shelves of many major genealogy libraries and universities. I'd do some online research to determine which volume you want--unless you really want to see ALL 32 volumes--and then use interlibrary loan.
Incidentally, there is a companion set of books called the OR which deals with soldiers.
Even if you come from a state like Maine where the state archives are extensive, these books are good because they are federal.
