I'm not sure whether the question was asking for someone who served as a general on both sides at the same time, or merely for someone who served on both sides at a lesser rank and then was promoted to general after making his final decision as to which side he would serve. Either way, I have no answer.

Edit - Sources indicate that Robert E. Lee submitted his resignation from the U. S. Army on April 20, 1861 and joined the Confederate Army on April 22, but his U. S. Army resignation wasn't processed until April 25, so technically he served on both sides for three days. Sources also indicate that Kirby Smith joined the Confederate Army on March 16, 1861 but didn't get around to submitting his resignation from the U. S. Army until April 6, so technically he served on both sides for twenty days. Since the question didn't specify "exactly" three days, I will accept both Lee and Smith as correct answers.
