What a wonderful gesture, especially in regard of the controversy we see today!

The university in question is Georgetown University in Washington, DC.

"The Georgetown University Boat Club was formed in March 1876. It quickly appointed a Committee on Colors as Georgetown did not have colors at this time and it was felt that they were needed to assist supporters on shore in identifying the crew team during races. This article, the only account of the Committee's work that survived, explains how the Committee, looking for colors to express the feeling of unity that exists between the Northern and Southern boys of the College, recommended the adoption of blue and gray."

Blue and Gray adopted as Georgetown's colors?

In 1876, the Georgetown College Boat Club (the original crew team) was founded and one of its first actions was to appoint a Committee on Colors. Georgetown did not have any colors at the time and it was felt that they were needed so supporters on shore could identify the team during races. The Committee, desiring colors to both honor Georgetown students and alumni who had fought in the Civil War and to express "the feeling of unity that exists between the Northern and Southern boys of the College," recommended the adoption of Blue and Gray. The young ladies from the neighboring Visitation Academy immediately sewed a half blue, half gray banner, bearing the inscription Ocior Euro ("Swifter than the Wind"), and presented it to the College. The banner, now lost, was prominently displayed at commencements and other school events and its colors quickly became part of our tradition

Lincoln Memorial University. Established 1897 in Harrogate, Tennessee.

Edit - The colors worn by the Lincoln Memorial's athletic teams (who, appropriately enough, are nicknamed the Railsplitters) are navy, gray, and white, so the colors are appropriate. However, the question asked about a school which had chosen its colors to honor students and alumni who had fought in the Civil War. Since Lincoln Memorial was established more than 30 years after the Civil War had ended, it seems unlikely that any of its students, and certainly none of its alumni, would have fought in that war.

GEORGETOWN UNIVERSITY
The university has two official colors, known as Georgetown Blue and Georgetown Gray. Georgetown's official colors date back to the aftermath of the Civil War. The "Union blue" and "Confederate gray" were adopted to signify the union of North and South. Since then, these colors have become a recognizable identifier for the university.
