This is less a hypothetical/counterfactual than a statistical thought experiment because I don't expect it ever would have happened. What if all regiments, Union and Confederate, remained in their respective theaters during the war? By theaters I mean East, West, and Trans-Mississippi. Plus home state coastal defense for the Confederates.
East (Virginia & Carolinas)
US: from PA east & north to ME
CS: VA, NC, SC, MD
West (Appalachians to Mississippi River)
US: OH, IN, IL, MI, WI, KY
CS: KY, TN, MS, AL, GA, FL, east LA
Trans-Mississippi
US: MO, IA, MN, KS, OK, far west
CS: TX, AR, MO, OK, west LA
US regulars would go wherever needed most.
Is there anywhere one side or the other gains a major manpower advantage? Any other ways this affects the progress of the war?
