Self Government

I hope this is in the right place and I couldn't find a thread with this title.

Again I use my excuse (it will be a regular one so get used to it) that American politics is not my strong suit.

I am currently reading Thomas Buells Warrior Generals and in it Lee encourages his men on their march into Virginia by issuing a general order stating "Let every man resolve to be victorious, and that the right of self government, liberty and peace shall in him find a defender" Page 48.

My question is, why if self government was such a strong indicator and another of the causalities of the ACW did a state vote to join a Union in the first place; where such rule is defined by the uppermost legislation of federal government?

This is not meant to be another thread that casues the blood to boil on either side and forgive me if this is something obvious to the natives but the question reared it's head and it would be good to hear from you all.
