A May 1861 communication (regarding recruiting a regiment) from Confederacy Secretary of War (Leroy Pope Walker) to Douglas H. Cooper, former agent to Choctaws and Chickasaws, also mentions the other "Five Civilized Tribes ".
All Indian nations expressed desire to remain neutral.
Cherokee Chief John Ross held out as neutral until October 7, 1861 before signing with the Confederacy.

Edit - You missed the Seminoles as a tribe that fought under Pike.
The digital library source indicates that Pike entered into a treaty with the Kiowas, Wichitas, and Comanches, but the treaty called for those tribes to "stop their depredations against the virtually undefended ranches and farms of northern Texas. I can't find anything to indicate that those tribes agreed to fight with Pike on the Confederate side in the Civil War.
