That would be the "Five Civilized Tribes": Cherokee, Chickasaw, Choctaw, Muskogee (Creek) and Seminole

Pike was not particularly pro-slavery, but he supported states' rights and when Arkansas seceded, he sided with the Confederacy. He became commissioner to the Indian Territory and negotiated treaties that ensured that the tribes in the area, including the Creek (aka Muscogee), Choctaw, Chickasaw, Seminole, and Cherokee, would support the Confederacy. The Confederate Army made him a brigadier general, commanding Native American troops, although the treaties he negotiated stipulated that the Natives Americans would only fight in defense of Indian Territory.

The Encyclopedia of Arkansas says that only Cherokee fought at Pea Ride, the other four tribal groups having been organized but arrived too late to join the battle. Further, the Smithsonian states that Pike was forced to resign after Pea Ridge because the Indian troops had scalped and mutilated Union soldiers. I wonder if that's right?

One unit of Caddo were part of the Second Brigade with the Chocktaw and Chickasaw units, put time limits my research to see if they fought under Pike.

Interestingly there may have also been Indian soldiers from other tribes.
A May 1861 communication (regarding recruiting a regiment) from Confederacy Secretary of War (Leroy Pope Walker) to Douglas H. Cooper, former agent to Choctaws and Chickasaws, also mentions the other "Five Civilized Tribes ".

All Indian nations expressed desire to remain neutral.
Cherokee Chief John Ross held out as neutral until October 7, 1861 before signing with the Confederacy.

Also formed into Union Troops

Edit - You missed the Seminoles as a tribe that fought under Pike.

The digital library source indicates that Pike entered into a treaty with the Kiowas, Wichitas, and Comanches, but the treaty called for those tribes to "stop their depredations against the virtually undefended ranches and farms of northern Texas. I can't find anything to indicate that those tribes agreed to fight with Pike on the Confederate side in the Civil War.
