The battle of Doaksville ???????

Edit - The surrender of the last major Confederate army took place at Doaksville. Stand Watie, who was a Cherokee, was the commander of that army. However, there was no battle at that site. Even if there had been, it would not have been a battle in which the Cherokees comprised a fighting unit.

Chickamauga

Edit - Though the name Chickamauga is generally considered to be a Cherokee word and the battlefield is in the same general vicinity as Lookout Mountain, Chickamauga was not the site of the Last Battle of the Cherokees.

Chattanooga??

Edit - Though the Battle of Lookout Mountain was considered part of the Chattanooga Campaign, it was not known as the Battle of Chattanooga.

Lookout Mountain is at corner of Alabama, Tennessee and Georgia. Lookout Mountain was the scene of the Last Battle of the Cherokees during the Nickajack Expedition as well as the November 24, 1863 Battle of Lookout Mountain.
 
May 11, 1865, Battle of Palmito Ranch, near Brownsville Texas is stated by Wikipedia as the "last land battle of any size or significance of the American Civil War."

Edit - The question asked about the Civil War battle that took place on the same site as the Last Battle of the Cherokees. The Last Battle of the Cherokees took place in the 18th century and was not part of the Civil War at all.
