The ship was named Petrita.
On board, besides Scott were Lieutenant George G. Meade (Federal) and Captain Robert E. Lee, Major Joseph E. Johnston, Lieutenant P. G. T. Beauregard (Confederate).

Another source, Meade of Gettysburg by Freeman Cleaves states that George B. McClellan was also on board.

Edit - In addition to those cited in the official answer, sources support the presence of another five Union Civil War officers (Robert Patterson, Joseph Totten, Ethan Allen Hitchcock, Zealous Tower, and George McClellan) and one Confederate (Gideon Pillow) who can reasonably be regarded as having played significant roles during the Civil War. All of these will be considered acceptable answers.

One player also claimed that there is a source saying that they weren't on the Petrita at all, but rather on a different ship, the Champion. That, however, seems very questionable. The source I found says there have been four vessels named the USS Champion, but none of them was in service at the time of the Mexican War.
