In October 1861, a New York regiment, answering Lincoln's call for volunteers, marched into Washington, DC, wearing black and silver uniforms and flying the National Colors and a unique flag usually associated with seafarers. The flag was not sanctioned by the authorities, and was soon discarded.

What was the regiment and What was the unique flag that they flew ?

What was the unique flag that they flew? Pirate Flag (black flag with skull & crossbones).

1) The regiment was the 54th New York Infantry, the "Black Rifles" or "Schwarze Yaeger" (wich is misspelled. It should be spelled Jaeger). Other names were "Hiram Barney Rifles" and "Barney Black Rifles".

2) Their flag was a pirate flag, showing skull and crossbones

54th New York Volunteer Infantry (aka Schwarze Jäger, Hiram Barney Rifles, Barney Black Rifles), a predominantly German regiment organized in Hudson, Columbia County, New York and initially commanded by Eugene A. Kozlay (1828-1883), a Hungarian immigrant.
The regiment's first flag was black with a skull and crossbones.

I can't resist making a guess:
Company B, 13th New York State Militia
"Grand Luminary" flag - Their flag had stars arranged in a star pattern sometimes referred to as the "Great Luminary Pattern." The pattern was designed by Captain Samuel Chester Reid of the United States Navy in 1818.

The flag carried by the 100th NEW YORK VOLUNTEERS was unique in that it was the smaller CAVALRY STANDARD with only had 13 stars.
