I've found sources that say Chief Engineer was Colonel William Proctor Smith (Robert E. Lee Vol. I Appendix 4 p. 643, Retreat from Gettysburg: Lee, Logistics, and the Pennsylvania Campaign, Gettysburg Stonesentinels, West Virginia - The Other History) and some that say it was Captain Samuel Johnston (Engineering Victory: How Technology Won the Civil War, https://civilwartalk.com/threads/sickles-venture-forward.24766/page-6#post-308680). And then there's this CWT post saying Col. William P. Smith was official Chief Engineer but Cpt. Samuel Johnston acting Chief Engineer.

I'm going with Col. William Proctor Smith.

Samuel R Johnson but a couple sources only list Johnson like this one, https://www.nps.gov/gett/learn/historyculture/anv-orderofbattle.htm I believe Smith to be the right answer but I figured I should mention both.
 
Who was the Chief Engineer for the Army of Northern Virginia at Gettysburg?

Colonel William P. Smith (1833-1895) was Chief Engineer on Lee's Staff at the Battle of Gettysburg, although at least one source shows Smith's subordinate, Captain Samuel R. Johnston (1833-1899) as Acting Chief Engineer.
 
According to my 1st source the Chief Engineer at Gettysburg was: Colonel William Proctor Smith

2nd source confirms that General Robert E. Lee named Colonel William Proctor Smith, as his Chief Engineer on April 9, 1863 and served in that capacity for approximately 1 year.

Now another point brought up on CWT questions whether Smith was at Gettysburg or not, what his ranking was, and whether he was a Chief Engineer or an Engineer Officer.

But this source list William Proctor Smith, as Chief Engineer so that’s my answer.
