I think that's just because of the nature of photography at the time. They had to be perfectly still, and I don't think the custom of smiling for a picture had become common practice. With that said, I do not think they were particularly happy considering they were only a short time removed from the surrender.

That's true, but Lee was a trained soldier and used to standing still for a long time! Lee had just gotten news of Lincoln's assassination - and his was the only rebel army that was surrendered. Johnston, Beauregard, Taylor, Forrest, Kirby-Smith - all these generals were still in the field.
