After being promoted to brigadier general he was in charge of the 1st Brigade in the Army of Pensacola and temporarily even commanded the army and then a brigade in the Army of Mobile. He then went on to command the 2nd Corps in the Army of the Mississippi. I wasn't aware that the Confederates had an Army of Pensacola or an Army of Mobile.

The Army of Pensacola was formed from the troops sent to deal with Fort Pickens. I believe they numbered only about 6 thousand men, but they were commanded by Braxton Bragg. Most of the troops were sent to Corinth after the fall of Nashville, and would make up most of Jones Withers' Division in Bragg's Corps. Meanwhile, the federals occupied Pensacola.
