After being made Major General (July 7, 1864) he took over A.P. Stewart's division when Stewart took over Polk's Army of Mississippi. That division was left south of the Duck river and did not take part in the Battle of Franklin.
 
Clayton was given command of a brigade of Alabamans, some 1500 strong in three regiments, who had seen little combat before Chickamauga. His men fought hard and well under the command of A. P. Stewart, supporting the command in the minor breakthroughs of September 19th. His command suffered dearly; 90 killed, 526 wounded, and 16 missing out of 1446 men engaged.
