Blakely, Spanish Fort, Mobile City Museum, Fort Morgan, Fort Gaines, USS Alabama, in Pensacola Fort Barracass, Fort Pickens, Naval Air Museum. And do yourself a favor and take the ferry across Mobile Bay from Fort Gaines to Fort Morgan-you won't regret it.
I would add Magnolia Cemetery and Mobile National Cemetery in Mobile. Many Civil War monuments and gravesites at both. Confederate Rest Cemetery at Point Clear/Fairhope on the east shore of Mobile Bay is worth a trip too. The scenery getting there is beautiful. I would recommend Barrancas National Cemetery in Pensacola also. It has both Union and Confederate burial sections and it is only a minute or 2 down the road from Fort Barrancas. Fort Barrancas and the National Cemetery are on the grounds of Pensacola NAS so you have to go through security and get a day pass to visit either or both of them. It's worth it unless you have outstanding warrants.

Yep and I very much want to make the island hopper boat trip out there. It's high on the list. Some of the Confederates captured in the Battle of Marianna,FL were sent there and died there as POWs.

Everything in and around Mobile and Pensacola that has already been mentioned is more than you can do in 3 days. That said, St. Michael's Cemetery and St. John's Cemetery in Pensacola are options too. St. John's is open 24 hours a day.
