Stained Glass windows are in most older churches usually of religious stories from the bible but sometimes they are used as memorials in churches to a person or cause. Many churches after our civil war had stained glass windows put in as memorials to a son, to fallen soldiers, to the war, and etc... both in the North and South. I have found no good book on the topic... but I have found pictures of these windows some have stories attached...

More recently, a “Freedom Window,” designed by Joseph G. Reynolds, Jr. and installed at the Washington National Cathedral in 1953, depicts St. Michael in good company with George Washington, Abraham Lincoln, Moses, Martin Luther and others who courageously confronted the evils of their day (photos 10-12).

Do you see all these stained glass windows memorials to the civil war and from what I can tell no Art Historian or Historian have gone around to record their history... They are all well crafted and colorful they would make for a good pictorial book or the dreaded coffee table book... I am just searching google images and posting them and hoping a story is attached to them...

Here is a whole article on Stained Glass preservation...

Stained glass” can mean colored, painted or enameled glass, or glass tinted with true glass “stains.” In this Brief the term refers to both colored and painted glass. “Leaded glass” refers generically to all glass assemblies held in place by lead, copper, or zinc cames. Because the construction, protection, and repair techniques of leaded glass units are similar, whether the glass itself is colored or clear, “stained glass” and “leaded glass” are used interchangeably throughout the text.
