What general sent this message, and to whom did he send it?

Oh, oh, there were at least two young men on the Union side nicknamed "The Boy Colonel"!
The question says: name two, so it might be not important which two.

One of the "Boy Colonels" of the Union was Arthur MacArthur, Jr.

But another "Boy Colonel" of the Union was William Owsley Boyle:

In the summer of 1864 at the age 18, he was the youngest person to reach the rank of colonel. But William Owsley Boyle had little time to relish his promotion. A few months later, he lost his life in a battle at Marion, Va."

Edit - Your source does indicate that Boyle was referred to as the "boy colonel." It does not indicate that anybody other than current-day Senator Mitch McConnell referred to him as such, but I suppose a reference from a U.S. Senator counts as national recognition and the question didn't specify that the person had to be recognized by that nickname during the time of the Civil War, so I will count Boyle as a correct answer.

Note that the question did not ask players to name two "boy colonels" from the Union side. It asked only for one "boy colonel" from each side.

I can only answer one of these. The Boy Colonel C.S.A. was Col. Henry King Burgwin of the 26th North Carolina, who was killed at Gettysburg.

Edit - You are correct about Burgwyn, though you needed to name a boy colonel from the Union side as well in order to get credit for a correct answer to the bonus question.

As for the Boy Colonel(s), that are Henry K. Burgwyn for the CSA.

For the USA we have the other MacArthur ... Arthur MacArthur jr.; commissioned a Colonel ranking when he has 20 years and a week old. However there also is another contestant - Col. James Brown Forman of the 15th Kentucky (US) Infantry. He was known as Boy Colonel too, though not on such a large scale, and was promoted when he was 19 and about a month short of his 20th birthday. Didn´t help much as he was killed at Murfreesboro 3 weeks after said birthday.

Edit - Foreman was recognized by the nickname "boy colonel" by the Sons of Union Veterans of the Civil War. I suppose that also counts as national recognition, so I will accept Foreman as a correct answer.
