Depending on the source it was either 4 0r 5 although most say 4:

"Throughout the day, Union artillerymen dueled with their Confederate counterparts on the opposite shore, and at nightfall five hundred soldiers from Porter's command crossed the Potomac and attacked Pendleton's position. During the fight, Porter's men captured five cannon and sent Pendleton into a panic.:

"Shortly before dusk on September 19, UnionBrig. Gen.Charles Griffin sent two regiments, the 1st U.S. Sharpshooters and the 4th Michigan, across the Potomac Riverat Boteler's Ford. They attacked Pendleton's rearguard, capturing four artillery pieces before being recalled."
Battle of Shepherdstown,

"The 4th Michigan with a few men from Sykes’ brigade,1 crossed the river at Shepardstown [sic] ford late yesterday afternoon, to reconnoitre. They met with stout resistance from the enemy, but succeeded in reaching this side with but a slight loss and bringing with them four pieces of artillery, captured from the rebels."

West Virginia Encyclopedia at http://www.wvencyclopedia.org/articles/2403 states: "That evening Pendleton incorrectly informed Lee that all 44 guns of the Confederate artillery reserve had been captured."

He left the battlefield looking for help and found Lee near midnight; his report was that he had lost all his artillery and the Union Army had captured the south bank of the Potomac. Ironically, his troops were better behaved than their commander and 30 artillery pieces were saved."
However, Wikipedia http://en.wikipedia.org/wiki/Battle_of_Shepherdstown states: "They attacked Pendleton's rearguard, capturing four artillery pieces before being recalled. Pendleton incorrectly reported to Gen. Robert E. Lee that he had lost all 44 guns of his artillery reserve."
....I am confused about having 44 guns and 30 were saved, which means 14 were lost.....I dunno what to answer, so I will grudgingly go with Wikipedia and say 4 were captured....
 
Despite early fears that 44 guns had been lost by the Confederates, a battery of four guns was captured by the Union troops.
