Whoa, whoa! I'm not going so AU as to cast SGA characters in place of Real Historical Personages!
I was thinking more along the lines of fitting the SGA people to the period, i.e. pretending they lived then. A work of historical fiction, if you will. Except the characterization of these imaginary Civil War-era Americans is consistent with that in Stargate Atlantis.

My initial impression was that Sheppard belongs in the cavalry, too. Cavalry travels too fast though! I understand the railroad was mainly repaired by infantry while cavalry ranged out in chase of enemy cavalry, as a screen for friendly operations, and as a mobile scouting and skirmishing force. If I want Sheppard and McKay, who's tied to the railroad and supply centers, to interact, I can't have Sheppard galloping about the Georgia countryside. Besides, the Union force engaged at Allatoona was infantry under Corse, right?
Depending on how a typical Confederate raid on the Western & Atlantic went, I might be able to spin some Sheppard-McKay trek from a ruined supply train to the safety of Union lines, say, the garrison at Allatoona. Good way to get in Teyla and Ronon.

Since I'm here seriously planning a SGA ACW AU, I think I've an allowance to shuffle the SGA cast around with no regard for canon. For instance, if I want Markham alive then, by god, he'll be there, marching and fighting. Beckett and Keller together? Sure!

Well, like I said, anyone who was anybody in the Civil War can be himself. I haven't given much thought to the Wraith or the Genii. Or, for that matter, the Asurans. My first instinct is to cast them all as different partisan bands. This gives me a certain latitude to make these groups as ruthless as they are in SGA without infringing too much on the history of it all. The Genii and/or the Asurans can be loosely affiliated with the Confederates, but the Wraith would be beyond control. Perhaps with members who wear a distinctive long, white tail of horse hair on their hats. Something like that.
Out of these three SGA baddies, the only one I'd put in a Confederate command is the Genii, who at least have military discipline that isn't dependent on telepathy. It's a line I might explore just for the pleasure of getting Kolya on horseback as a hell-for-leather Rebel cavalryman, lol.

It's a nitpick, but it will keep you sounding more credible.

If it's an AU, you can change events and units involved as you like. I see Sheppard fighting like an infantryman, but I also see him not being tied down to the infantry's slow speed of advance. That's why I'd place him with Buford, who fought his men as dragoons rather than traditional cavalry.

Kolya would fit in very nicely.
Something I've tossed around is a story based on the Star Trek Voyager episode called "The Q and the Grey" where Q puts Janeway in a Civil War situation as part of the civil war in the Continuum. I'd have Q putting her back in a Civil War situation, but this time for real, transporting her back to 1861 Earth, where she meets her ancestor, Hugh Janeway of the 1st NJ Cavalry.
cash, I'm afraid I lost all my credibility proposing an intricate SGA ACW AU in the first place.
Now, I know the comic is a SGA AU, but I don't intend to make it a Civil War AU, too. If I'm going to frustrate myself with research into the details of everyday life in the 1860's, I might as well get the rest of my historical facts straight. It'd be cool to share a bit of what actually happened.
So, John's going to have to suffer the ofttimes slow movements of the infantry. A chance for him to be naturally lazy, I guess. Could "liberate" a few Rebel horses, of course, if I follow the Sheppard-McKay Georgia sightseeing plot (dodge the murderous, roving partisan bands while blindly trekking about the countryside in search of your army!).
Your Voyager x-over sounds fun. Though I wish I knew more about Star Trek.
