I've found this, and I think it's not been posted already (we don't have a special section about CW medicine, I believe). It's the site of the National Museum of Health and Medicine in Washington DC, with a permanent exhibition about the Civil War. I have to warn you the pictures are pretty graphic, but it's very informative.

There is an absolutely GREAT exhibit of Civil War medicine at the National Museum of Civil War Medicine in Frederick, Maryland. You'll be shown photographs of the results of treatment with calomel, mercury, amputations, etc. Also, excerpts of the diaries of treated soldiers. Bring enough hankies, you'll probably need them. Some of what you will see there is very strong. (They are online, although I am not sure of the address.)
